EpiNano: Detection of m6A RNA Modifications Using Oxford Nanopore Direct RNA Sequencing

چکیده
RNA modifications play pivotal roles in the life cycle and fate, are now appreciated as a major posttranscriptional regulatory layer cell. In last few years, direct nanopore sequencing (dRNA-seq) has emerged promising technology that can provide single-molecule resolution maps of their native context. While be successfully sequenced using this technology, detection is still challenging. Here, we an upgraded version EpiNano (version 1.2), algorithm to predict m6A from dRNA-seq datasets. The latest contains models for predicting data been base-called with Guppy. Moreover, it train features extracted both FASTQ raw FAST5 outputs. Finally, describe how used stand-alone mode extract base-calling “error” current intensity information chapter, step-by-step instructions on produce vitro transcribed constructs EpiNano, well detailed use train, test, data.

Reading canonical and modified nucleotides in 16S ribosomal RNA using nanopore direct RNA sequencing
The ribosome small subunit is expressed in all living cells. It performs numerous essential functions during translation, including formation of the initiation complex and proofreading of base-pairs between mRNA codons and tRNA anticodons. The core constituent of the small ribosomal subunit is a ~1.5 kb RNA strand in prokaryotes (16S rRNA) and a homologous ~1.8 kb RNA strand in eukaryotes (...

Nanopore sequencing, a novel genomics technology, has potential applications for routine biosurveillance, clinical diagnosis, and outbreak investigation of virus infections. Using rapid sequencing of unamplified RNA/cDNA hybrids, we identified Venezuelan equine encephalitis virus and Ebola virus in 3 hours from sample receipt to data acquisition, demonstrating a fieldable technique for RNA viru...

The revolution of genome sequencing is continuing after the successful second-generation sequencing (SGS) technology. The third-generation sequencing (TGS) technology, led by Pacific Biosciences (PacBio), is progressing rapidly, moving from a technology once only capable of providing data for small genome analysis, or for performing targeted screening, to one that promises high quality de novo ...
متن کاملDetection and discovery of RNA modifications using microarrays
Using a microarray that tiles all known yeast non-coding RNAs, we compared RNA from wild-type cells with RNA from mutants encoding known and putative RNA modifying enzymes. We show that at least five types of RNA modification (dihydrouridine, m1G, m2(2)G, m1A and m6(2)A) catalyzed by 10 different enzymes (Trm1p, Trm5, Trm10p, Dus1p-Dus4p, Dim1p, Gcd10p and Gcd14p) can be detected by virtue of d...
